I wasn’t able to find any Flux documentation on an automated “swap schematic symbol + footprint” feature. It appears that Flux doesn’t currently support a one-click replace of a part across both schematic and PCB. You’ll need to:
Place the new component symbol in your schematic
Wire it up to the same nets as the old one
Delete the old symbol
Switch to the PCB layout, place the corresponding new footprint, route it, then remove the old footprint
