Below is an excerpt from the official Flux documentation on manually updating the board outline:
Changing the Board Outline to a Custom Size
  • In the left-hand panel, select the Objects tab and choose the Layout object. (Note: The board outline (layout) object will only be visible if at least one part is in the schematic.)
  • In the right-side panel, locate the Object-Specific Rules. Click Edit, then Add a new rule and search for the rule named Size.
  • In the Size rule field, input the desired dimensions using two values separated by a space representing the x and y sizes. For a 39 × 39 mm board, enter:
    39mm 39mm
  • Confirm that the board outline updates to the new dimensions in the PCB layout canvas.

Use these instructions in your PCB editor to manually update your board to a 39 × 39 mm outline.
