You’re right: the 3D overlap you’re seeing is physically impossible and indicates duplicate/stacked parts in the design. I inspected your schematic and found multiple components with the same designator coexisting, which will place two footprints at (or near) the same location and render them superimposed in 3D.

What’s causing the overlaps in this project

Two instances of J2 exist simultaneously (two different 1x4 headers under the same designator).
Two instances of J3 exist simultaneously (two different 1x3 headers under the same designator).
Mounting holes are duplicated for the same designators: Hole1, Hole2, Hole3, Hole4 exist both as generic and as M3 versions.
Capacitor C1 appears twice (generic and Yageo). Resistor R1 also appears twice.

How to correct it (quick)

In Schematic: delete the obsolete duplicates so each designator exists only once (e.g., remove the older generic headers and generic mounting holes; keep only the intended versions that match your minimal baseboard requirements).
In PCB: once duplicates are gone, footprints will de-duplicate automatically; then reposition if needed.
