Using Knowledge Base Tool.
Airwires are simply the PCB’s way of showing you which nets, already defined in your schematic, haven’t yet been routed as copper traces on the board. Based on Flux’s knowledge-base guidance, you can clear them by either routing manually or using the Auto-Layout feature:

Understand what you’re seeing
- An airwire is a visual cue for an unrouted connection between two or more pads or pins.
- In your screenshot, there are three such unrouted nets (e.g. Net 3 between a through-hole pad and U2:9, Net 6 between TFT1:SD_CS and U2:8, etc.).

Manual routing
- Switch to the PCB layout tab.
- Select the Route tool (
R) and click from one pad to the matching pad on the same net. - Adjust trace width and clearance as needed for signal integrity or current capacity.

Auto-Layout routing
- In the PCB tab, click the Auto-Layout button.
- Choose “Route all nets” (or just the unrouted ones) and let the AI router lay down the copper.
- Review the result, then tweak any traces manually for optimal length or clearance.
Once every net is routed, the Airwires panel will show zero entries—and your board will be ready for final DRC and Gerber export.

Reading docs for: "configure auto route for two layer PCB routing steps"
I couldn’t find any documentation on restricting Auto-Layout to exactly two copper layers. It’s possible that level of control isn’t exposed in Flux’s Auto-Layout settings today.
